It also just occurred to me that if Toomes absorbed Spiderman's Mutated DNA, then Spiderman should have lost his powers when he did that, or at least had them severely weakened.

I don't think the ending here makes any sense. If Doctor Connors removed the mutating aspect of Spiderman's DNA I would think that Peter would revert back to being just a normal human being, since it was his mutated DNA that caused his Spider Powers to begin with.
