I think that as Aithusa "bodes well for Albion, for (Merlin) and Arthur and for the land that (they) will build together" it's pretty obvious that he saved Morgana because she will also help to create this world in some way, and without her Merlin and Arthur wouldn't be able to do it. So I think him saving her signifies that Morgana will begin to go back towards the 'good' side and this will ultimately lead to her healing Arthur when he's taken to Avalon.
Morgana seemed very thankful, maybe this experience will make her see reason and not be so full of hate anymore. I never quite understood, why she hated Arthur so much, her hate for Uther was absolutely understandable, but why Arthur? They were very close at the beginning... So I really do hope she will change again... she doesn't have to be a good girl, but not jus evil, because they need someone to be evil.

The red Dragon became the symbol of camelit, while the white Dragons was the symbol of the saxons. I think Aithusa is the white Dragon that is supposed to be killed in the battle.

I think that Merlin actually ordered Aithusa to save Morgana as we have seen many times before that Merlin doesnt kill Morgana even if he had the chance. Also Merlin is the last dragonlord so he probably ordered it as it would be very unlikely for the dragon to just appear where Morgana was.

Considering that Merlin is the last dragonlord and Morgana is a woman and her father wasn't dragonlord, how in the earth Morgana would unite with Aithusa? I think that Aithusa saved Morgana just because he didn't know that Morgana is evil.
@angrygingersteve Well, maybe Aithusa knew that Morgana is evil and still for some reason saved her, but as long as Morgana isn't dragonlord(lady?), she can't rule dragons. Except if Mordred somehow manage to be a dragonlord and he unites with Morgana, maybe then Aithusa would be an evil dragon. I don't know and I can't wait for series 5 :p Too much time to think these things.
A nice twist would be that this cute little dragon breathes goodness back into Morgana for season 5. After all if Arthur stops the war on magic, she'll have no reason to hate him and Gwen, and stop her evil shenanigans. Especially if they bring the evil Mordrid back as the new badass in town. Although good dragon fighting bad dragon would be a sight worth seeing.
Merlin has the black dragon, Morgana just got the white dragon.
S5: they better make more scenes with Arthur, Gwen and Morgana to just reveal everything Morgana did. Better yet a revelation season, Merlin be known for who he is.
You know Merlin creates all these problems, sure it could have been the right thing to do at first but later it would just bite him back.
I love Merlin I hope for more seaons/series.
