Yes, if you have a working driver you can use any controller with sixtyforce. Although I would recommend Project64 via wine or crossover. sixtyforce is buggy and not all roms load properly on it.

And as a side note, I don't recommend dabbling with emulation unless you legitimately own an actual copy. I use emulators for Let's Plays simply because it's easier than messing around with older technology. Also, for things that you can't actually capture for LPs like GBA games.
