Neo was all the time plugged to The Source, thats why he can use his ability to destroy machines, he was plugged to machines. He was a machine. After joining Smith (after a little help of the Oracle, who says the prophecy final part through Smiths mouth)the equation was equalized. Matrix was restarted, Zion was safed, Neo and Smith were died. But the programme of Chosen One survive. And one day, after amplitudes and fluctations of Matrix are again dangerous for system itself, he come back.

But all choices were maid long time before, now they only try to understand why... so as a part of prophecy (that may looks like a blame after we spotted that Neo is seventh Chosen One), Chosen One must safe human race. This Smiths anomaly is only an instrument of prohpecy, without which prophecy never be able to materialize. Neo just must join Smith. It was inevitable. After joing, the Chosen One program was at last complete and ready to restart the matrix.

So this time the conditions were different because of Neos unexpectable behaviour after his Chosen rebirth.Smith as a chosen one with evil karma became unstoppable and it looks like matrix prelude will end. This can Neo avail to safe Zion. He helps machines to protect matrix and they not finished their standart human clearing procedure in Zion. So even if Neo dont know if he can defeat smith, he travels to Machine city.

so Smith could not been deleted because he is part of a Chosen one program now. When Neo in second movie travel to the Source and met an Architect, he was not prepare to restart matrix as a standart Chosen One, so Architect bring to him the chance to safe Trinity, because he knows his mortal decision. The one thing, that Neo must do to come back to standart Chosen One matrix procedure was to join again with Smith.

In the end of the first movie, neo as a new Chosen one had an ability to hack agent programs and delete them...after Neos reborn, agents may had load a firewall update, which not allowed Neo to hack them (this firewalls were aplyfied before second movie, thats why Neo said:hmm, upgrades), but Smith confront Neo too early after his reborning and was deleted, but this deleting was an anomaly, because Neo print part of his prophecy into Smith.

neo could have easily rejected the copy program again. he could have fought on and on and on. But the oracle warns him towards the end of this through smith. Remeber how smith always calls Neo "Mr. Anderson"? Well towards the end, when he has the vision, Smith says "...Everything that has a beggining has an end, Neo". This was how the oracle indicated to him the choice he had to make.
