This was actually the first version opf Sonic 3 I have ever played back in '99. I loved the idea of a compilation of the best Sonic games ever on the Genesis. The new soundtrack for the PC version is lost and gone forever, which makes me sad. Howard Drossin, who was actually one of the main composers of Sonic 3 on the Genesis, did a good job remaking songs for the PC version.
This and the Act 1 theme from launch base are probably the only 2 replacements I prefer to the originals. They just sound so much more like Sonic music to me than the Genesis ones, and are way more catchy
@shahafsagi I know what you mean... I played Sonic 3 on the PC before I played the Genesis version so I definitely get more nostalgia from the music exclusive to the PC, as well as the slightly different versions of the first few levels... I used to sit and listen to the stages on the sound test on endless loops... good times :)
@2009TNT I did the exact same thing. This game and its music actually kind of shaped me, gamerwise, so I was super bummed to find those 'MJ' versions when revisiting this game through Virtual Console and such. I've since found my old PC version lying around, so now I just stick to that.
I wonder what convinced Sega to re-do several zone themes for PC. Maybe the conversation went something like, "Hey, these zones' themes sucked ass! Oh what? A PC version coming out? Hey, music guys! You now have a chance to redeem yourselves! Fix that crap!"
@eggman9713 Also, not only because of the reason mentioned by PinkPalkiaProd, I think they changed the music to fit the style of the rest of the game in general. The Genesis/Mega Drive music for Zones 4, 5, and 6 is made in a way so that the Act 2 versions aren't alternate versions of the Act 1 ones but differently mixed, overly broken down versions. The voices used were of a different style too.

@DTX0217 Its honestly because of the way Zones 4-6 have almost identical songs for Act 1 and 2 that they really kill the stages, they sound so... dull (Except for Icecap, something about that one is pretty damn good.) Carnival Night sounds like Moron Circus Rap or something, and Launch Base is just BLAH.
It's interesting to note that the sound of this varies depending on the MIDI setup you have. I must've had a pretty good MIDI instrument setup, because the version of PC Launch Base I remember sounded so awesome. :D
This is too happy, but you get into it. It opens you to the scenario, and surroundings, how you're on a lake, in the mountains, diving underwater, swimming through pipes, sometimes Sonic just wants to enjoy himself!
I love this version of Launch Base. The Genesis version sounded like a level for Africa for crying out loud! Not that there's anything wrong with that though.
Everyone says the PC version's soundtrack is crap. It's not true! It might not sound AS good, but it's still pretty kick-ass!

@2009TNT I still prefer the icecap zone, the casino zone(forgot the name) and the invincibility theme. Those made my childhood :)
