No the nuke still gets called off in the Otacon ending. The difference is Snake finds her dead after the Liquid fight. Before the fight Liquid had pointed out her unconscious body on the floor. He said "She may or may not be dead". Whether she's dead or not depends on what you did in the torture scene.
