Maybe the move rayquaza used was dragon pulse. moves always look different from the pokemon games and in the anime anyways, but dragon pulse is possibly the best guess especially since he cant learn aura sphere. ( well not in the games atleast ). and energy ball is supposed to be green.

Don't underestemate Fox. Requayza may be a legendary pokemon, but it is not the strongest in the world, so it makes no difference. Fox McCloud can handle just about anyone.
