I think both are very powerful, but it's the way they're designed to fight that is the main point. Sephiroth is mostly supposed to be a powerful, precise attacker- a lot of scenes in Crisis Core show him lecturing on how you should only use ONE attack to kill an enemy, bu using a powerful strike to the weak point. Kuja is designed for a long battle, sniping at enemy weaknesses and setting up long chains of attacks- both are powerful magically, it's how they use it that is the difference.
Sephiroth has the planet's life power, his own life power and JENOVA's life power to use magic. And he has the strongest will. That makes him imcomaparable.
And Kuja is not even close to having a weird amount of physical resistance. He even bleeds because of Bahamut and I don't need to mention his appearance directly before he dies.
Sephiroth can reunite and regenerate himself. He is not immortal, but he is invincible. He just creates a new body for himself.

@Cetra29 Yeah, that's exactly what he's saying. You chose the stage that was more fitting for your character, Sephiroth, who's better at close range. If you weren't such a coward, you'd have chosen a stage that accommodates BOTH characters.
First of all, Sephiroth is lethal at any range. His melee range is higher than any other character. At long range, he has attacks that either close in on the victim, or force them to come to you. Second of all, most of Kuja's more useful attacks are close-mid range. And finally, you can't really accommodate both long and close range, someone's screwed either way. And considering he already fought a much higher level Kuja, who had better equipment, I think the monkey had enough of an advantage.
I call him "death angel of darkness" because in the german version of Final Fantasy IX Garland calls him the german version of "death angel of darkness", and because I am from germany and it sounds cool, I've tranlasted it into "Death Angel of Darkness" and call him like that. No. Sephiroth is far more powerful with magic. He has the strongest will of all and has absorbed the ancient's knowledge, the source of magic, while he was in the lifestream. Like Kefka with the Goddesses. So you can't say that Kuja is a stronger wizard, cause you only know that he is made to be very strong. But there is no way for him to get stronger (the Trance of course, but that's all). You only know that he is powerful enough to destroy a planet with his destructive Ultima.
But Sephiroth - the legacy of JENOVA - can do that as well because of the abilities he got from JENOVA and of course there is his advantage of the almost indestructable will which resists the lifestream and can absorb the memories/knowledge (= magical power) .
