@DarkriaX , That just didn't make any sense at all. It actually because Zero was orginally built to destory X and help Dr. Wily take over the world. But why didn't he do it in the first place? Because he fought Sigma and transfered most of his Zero Virus into Sigma. (Zero's flashback in 4X if you're interested in watching it) After that he was repaired, forgot his memory and original mission and became a Maverick Hunter and fought alongside X as a Maverick Hunter.

@Ultimauser50 DarkriaX's answer is a great one :D but if you really want the really reason why they fight here it is: They both go into the last stage of sigma Fortress and in the stage where they fight they talk.X stands there with 2 Liefesavers ( when going as Zero ) and they three thinks that Zero has become a Maverick because the Sigma Virus dont hurt him but makes him stronger.So X attacks Zero an because X don't believe Zero,Zero also thinks that X may become a maverick so he fight back:D
