His eye powers are similar to Kakashi's and there is no visible evidence that he has an Eternal Mangekyo Sharingan. This leads me to believe that although we saw half of Obito's body destroyed his eye still remained in tact. The special ability of Obito's eyes being space time techniques.

Although its only in theory , he could have simply implanted one of the Gazillion eyes he has in his storage. [Refer to episode where he brought Sasuke to his base] Also , have you realized? The eye he used to Sacrifice for Izanagi was his Left. Possibly the one he 'implanted'. The one on the Right has always been there. Somehow or other it could be Obito's eye , which would explain how Tobi and Kakashi's Sharingans are capable of Space-Time techniques.

Here's my theory :

Madara attacked the village during the night of the hyubii attack (that could explain the age difference). After he got beat by Minato, he decided to stay undercover and form akatsuki and it was right after the Kakashi gaiden that he recruited obito and trained him. After Madara's death, Obito decided or was told to carry on the mask and work by the name of Madara.
