I'm pretty sure the subways run close to the fault lines. Flooding in the subway would reach the faultline, which would cause a huge earthquake, that, if big enough, would cause California to break apart, and the coastline, which's where San Francisco is, to fall into the ocean. Very complicated, and I don't know if I got that completely right, al though I think that's how it would work. "shrugs" I think the villains tried something similar to this, in "A View to a Kill".
