Penny does everything for Sheldon and he doesn't find her tolerable. But thats just the way Sheldon is. You see, he likes her in his own way and there were many occasions where you could see that. Its kinda hard to explain. Its like with his mother: the complete opposite of him, religious nut. And he hates almost everything she says. Yet he likes/loves her. Its the same with Penny: opposite and he finds many things on her annoying. But he still likes her in his own way.

@angel2901 It does seem that Penny and Sheldon rely on each other and trust each other far more than either of them like, trust or rely on Leonard. They both feel confident that they can speak to each other frankly without fear, something neither can do with anyone else. Penny's sexual issues are related to issues with her dad, rather than emotional connection. On a person to person basis, Sheldon is her best friend.
