You missing something, indeed - Ukraina was a part of Polish Kingdom for hundreds of years, before it was taken away from Poland, it was one of the most important parts of Poland - and this song is about sadness after that loss...
It was prohibited for many years by communists in Poland -
Ukrainians are the people who never liked to be under any foreign rule, whether it was Polish, Muscovite, Austrian etc.
instead of emphasizing the loss of lands that never were ethnic Polish and that were acquired by Poland after collapse of a Great Ukrainian state Kyivan Rus, it would be better to focus on nowadays friendly relationships of two nations that disliked each other for centuries.
Second, I think you misunderstand the main idea of the song. When Poland lost its Ukrainian part, it was a long time after Ukrainian cossacks were annihilated by Muscovites.
