I did something similar that was just like this...only I did the early master sword glitch, entered the twilight as a human in lanayru province, and Link was all black. After playing around for 5 minutes, I then realized..."zomg! Dark Link!"

Im pretty sure the reason he turned all black is because when he went under the map im not completely sure but the pixel shader or the "sun's direction" must have gotten messed up from being so far away from the map. (I could be wrong)
