Maybe they killed him off so a sequel could be made without him. If they went with this ending, they would not be able to make the sequel without without him so Will Smith could hold the film makers at ransom with a massive fee ( just like Chris Tucker did with the Rush Hour films). This way they could use some new up and coming actor and use Will Smith's role in the I Am Legend to help sell the sequel.

This ending is basically raising points like who is the outcast? It is basically leaving the villain of the piece open to audiences interpretations (In terms of who is rebuilding society), which in my opinion is way, way, way better than having a "hurr durr God will saev us lol" ending like in the final cut.
