In producer Larson's book that accompanied TOS, the Imperious Leader was an organic being who had three brains (vice other Cylons who had only one or two, depending on their intended roles in society -- one, centurians; two, Imp. Ldr. wannabes like Lucifer). The Leader speaks of having his third brain implanted when he was elected to the post. All Cylons are bio-mechanical creatures -- the metal shells are just there to transport & sustain the life of shrivelled brain-things inside.
Cylons are similar in this regard to the Daleks in the Dr. Who series -- a Dalek is an integration of a true Dalek (a brain-thing genetically engineered en masse, in vats) and a "Mk I Travel Machine" invented by the mad scientist Davros as a superweapon intended to help win a civil war his planet, Skarro, was having. But the Daleks, once mobile and armed, rebelled against their masters, just like the Cylons. Lesson: if you've got a brain in a vat, LEAVE IT THERE!
