@1BmJones1 Not finished with the game, but based on what I read in other comments, my theory is: If Lucy is Eve, she got killed, because Eve is weak. She was the one who gave in to the snake, a metaphor for the bad, and got humans banned from Eden. Now, if Lucy really is a Templar, she gave in and was weak again, what could lead to a dramatic change for mankind, again, as it did in Genesis, which would lead to the catastrophe Juno warned Desmond about.

Juno forced Desmond to stab Lucy either because A) She was a romantic interest to Desmond and Juno wanted Desmond to focus/be with someone else the real "She" that Juno talks about... OR B) For Desmond to continue his journey and save everyone, he needs to understand. And Juno wanted him to go in a coma and enter "the black room" and uncover the truth. Either way, we have to wait for AC:R to find out.
