Including more sophosticated jokes and themes is nothing to be surprised about in a childrens tv show. It's practically commonplace.
Only the "Make it so, number 1" would shoot over a kid's head. And they throw those references in because adults sometimes watch the shows with their kids.
Because little kids will still find it funny, even if they don't get the reference (the one won't listen to Count, Stewart can get it to go there, Stewart has a really cool voice, etc), and it keeps the parents/babysitter from dying of boredom!
