They must allow for this effect or the data recieved is garbled, because the recieving equipment must be tuned to a particular wavelength for live telemetry, voice comms etc. They tracked the vehicle on its journey by radar (NASA DSN as well as several other countries, like UK and USSR) and used that accurate range info to tune their radios for the doppler shift.

Look at the Youtube video watch?v=icayHrkoBvc, with Apollo 16 guys jumping while saluting. The guy gets easily a foot on the second jump while barely bending his knees or moving his arms. If he's on wires, then the footage isn't slowed, so the dust should be falling normally, but you can see a clump at 00:05 which falls slowly. Also, you don't see any dust clouding around his feet.
