Just to clear this up because of all these comments. I'm gonna go on the chance that wikipedia, the sonic wiki, and my original thoughts are somewhat correct so dont hate. First off, in Sonic Adventure 2, the cut-scene where shadow shows Dr. Eggman the Eclipse Cannon, eggman says, and i quote, "So this is my grandfather's legacy" talking about Dr. Gerald Robotnik. So no, Dr. Gerald being Eggman's grandfather is canon, atleast in the American Sonic Adventure 2 game.

In the comics, the original Dr. Robotnik was killed off. However, there was still an alternate universe version of himself were he was roboticized. This robotic version of Robotnik was eventually turned flesh and blood by some alien race, and he took on the name Dr. Eggman.

I read the comics when I was a kid, here is what I can remember:

Dr. Robotnik was the main villian for Sonic, but in issue 50 (or was it 100?) he was successfully killed off. His assistant, Snively, reprogrammed his "ultimate annihilator" bomb to target only Robotnik, when it was previously programmed to target Sonic and friends (it could only kill living things). Some time later, Robotnik somehow came back, I never figured out how, and I suspect that's where the Eggman incarnation came from.

In the Sonic Archie Comic Series its a bit more complicated to explain.

Dr. Robotnik is the original Mad Scientist from the Northern Dimension. But after his death in issue 50 Dr. Robot Robotnik from the Southern Dimension comes in as the new threat and then after like a handful of new issues his robotic body transforms into Dr Eggman. So really Dr. Eggman is really Dr. Robotnik from the Southern Dimension and is the SAME uncle of snively to. The Dimensions clashed together in a period of time
