As long as it didnt die while going through the water, there wouldnt be any damage to the engine because the exhaust pipe is blowing air (or fumes) out, not sucking them in, therefore water would not get sucked into the pipe, and then leading to the engine.
@souljaboy281405 Its for the intake to the motor. Bikes that are belt driven have three 1 motor 1 intake to the belt box and 1 for the exhaust of the belt box. If it get wet it won't turn the trans. Hondas are gear drive they just have one for the engine intake.
