The letter is from Hayate regarding DOA Tech, thats why in DOA4 all these ninja characters have their endings attacking DOA Tech.

Ryu's story in DOA3 is really uninportant. Following Ayane's story, one would have to assume Hayate defeated Ryu. Ayane is the main story character for DOA3. Besides, in the DOA universe, the ninjas are all basically equals. They're like race car drivers, any one of the top drivers can win the race if it's thier day.

Ninja Gaiden is owned by Tecmo, makers of DOA. They just threw him in there as a shout out to thier gaming history. I guess they also might have wanted to build some steam for the eventual release of Ninja Gaiden on Xbox.

Well as what we know from Ninja Gaiden series is that Ryu, Ayane, Katsumi and Hayate already knows each other before the DOA. DOA is mostly about a company called DOA-Tech tryin to create the ultimate fighter/warrior that can be from any planet, such as we see Tengu from DOA2. DOA is not really a new world, its still the Ninja Gaiden world but in a fighting style story telling.

And DOA's story is mostly about the ninjas, not the other characters. So still Ninja Gaiden world.
