I suspect that CBS were concerned that even if she seemed to be recovered, the cancer might recur (which it did two years later), and they would be stuck in the same situation as they were at the end of the fourth season, having to rewrite episodes without Kate, which as we all know weren't very enjoyable without her. I've read one of the original scripts with her, and read excerpts from another which really make me sad we didn't get to see the original scripts with Kate.

the series could have gone on for at least three more seasons to 6 maybe. Kate is great and no dummy!!

Bruce has said that he was going to direct in the fifth season, but as we know the fifth season didn't happen because of Kate's illness. It's a shame CBS didn't give her the opportunity to recover and go back to work, as we know she beat her cancer.
