Chief flies a Banshee to High Charity to rescue Cortana. He rescues her. They fly to new ring. Guilty Spark kills Johnson and the Chief blows the ring. A lot happens in between. .if you don't get the chance to play the game it can really be confusing. if I'm wrong someone can correct me been a while since I played.

But to answer what you asked... they wanted to fire the halo in the arc to get rid of the flood. The ark is beyond the galaxy, so firing it won't do anything to anything in the galaxy. Flood will pretty much be trapped in on the arc with nothing to infest to get it out.
