It's complicated. I think his original purpose was to rid the matrix of all threats, as an agent is supposed to do. But after Neo killed him, he was no longer an agent. But he is still a program, and i don't think programs can change their purpose. He's still trying to do his job. He was created to balance out the equation of the one, to be Neos opposite. So he's fulfilling the purpose he didn't know about.

After Neo killed him, Smith returned to the Source, but since Neo's ability to change the Matrix copied inside him, he decided to return to the computer world, thus making himself an Exile (programs who have no purpose anymore). He convinced himself that his purpose was to destroy Zion and Neo.

(He can copy himself because his return to the Matrix corrupted his ability to possess people connected to the simulation.)
