I think something happened right before the ceremony. Maybe during production right before where her silence was a bit of protest against her treatment. Remember she wasn't getting paid as much as David was and with this emmy she won every award possible...He didn't.

She won the Emmy for the season that Scully had cancer. She won every acting award under the sun for that year, including the Golden Globe and the SAG. The Emmys don't usually honor sci-fi shows, so when they announced her name I practically leapt out of my seat. Pedaras26, thank you so much for posting this!
