Yes, the Twin Towers is a sensitive subject, and yes, without religion, it would not have happened. The major reason why the terrorists made this happen, is in response to the US's support of Israel. Israel would not exist without religion. Here we have a domino effect that led to a great national tragedy, it wouldn't have happened without religion influencing irrational behavior. The Twin Towers image is necessary, because people really do need to think about the consequences of their actions.
One final comment though. I agree that if they HAD used that image on the billboard that that would have been in bad taste and deplorable. I would urge anyone who wants to put this message out there to not use that image. Does that make it right for a billboard company that decides to publish it nonetheless to be bullied into taking it down? No!
The actual billboard contained no such imagery. Just the phrase "Imagine no religion". When I decided to create my video, I could not find a good quality reproduction of THAT billboard anywhere. So I found another one with the same slogan on it. Sadly, it also contained the twin towers, which, admittedly, can be a bit hard to take.

Ah no. Sorry. You got the wrong end of the stick.
