Logan just can't help being everyone's dad. Charles is more Scott and Jean's father figure, which is good because that's significantly less creepy then having Logan be their father figure. They've probably been there the longest, longer then Logan. But everyone else would have showed up after or around the same time as him. And seeing as he's cool it makes sense that he'd be fun/extra-protective dad, while Charles gets suck being boring and responsible dad/grandpa. Storm called cool/right aunt.

And if you hadn't noticed, Logan as 'fatherly' actions to a lot of the younger X-Men girls. Rogue, Kitty, Jubes, and so many more. I think he is like a father to most of the X kids. In the first X-men movie he was willing to die to save her, in this show he never left her side when she was hospitalized, and in the comics he treated her like his duaghter.
