Right at the end you can see Fillion saying "That was great!" It was obvious at the time that he was keeping a straight face and treating it like a completely serious question to be funny, he's a nut. Then he pulled out something else signed and gave it to her, too.

Yes, they just thanked her and let her ask her next question which was about pranks.

It was a question and answer session with the actors- about 1400 people in the audience. You can see the types of questions other people asked in my other videos.

This one lady got her turn, and (bravely) sang a part from Dr Horrible to kind of ask for an autograph. The actors and the audience loved it.

it's what penny sings in dr horrible's sing along blog when she's trying to get people to sign her petition. although what they don't realise is that since they both signed it they are now married lol
