in MGS3 you play as Naked Snake who at end is named Big Boss he is Solid Snake, Liquid Snake, and Solidus Snake's genetic dad ( they are just clones) MGS3 timeline is before MG or MGS so think of it as a prequel

I understand that the whole thing between Snake and the boss (aka the joy) was supposed to be this sad, mother/teacher to son/student relationship. However, I couldn't wait to kick her ass at the end. After her kicking snake's ass the whole game, she deserved that beat down at the end.
