Also, he's saying that we should be pledging our allegiance to a higher power and not America ("I pledge allegiance to myself don't make much sense to me"). When they play this song live he usually sings "America" instead of "myself". Overall, I think the point he is trying to convey is that there is much more to this world than what we see at first glance, something much better and important than the world itself.

Josh did an interview about the meaning of this song and it's pretty close to what you said. There's more of a spiritual meaning to it. Basically, he is saying that giving up the things that are normal to the world, people will think you are weird or different (madness) but he is okay with that because having higher morals and not giving in to the world allows him to see Jesus (the person he's referring to "I think I'm going to see You").
