Ok, if anyone's still missing one prize (at 96%), I found it.  In the room where you have to hit 3 switches and raise the 3 platforms, to the left of the left-most switch is a hidden path. Walk through and you'll fall into a small hole that has the prize bubble.

I have 96% and I got the bubble behind the jar at 2:52 and the bubbles inside the cell. I can't figure out where the missing bubble(s) are.
