Try using less wrist and more finger "snap-back" when you pick. It'll be a bit softer sounding and you'll be able to play faster and more fluidly, too.
Also, sure, you can hear the pick, but that's the point. It gives the bass a higher frequency that cuts through a thick rhythm better than a fingered bass will.
I know it's not the best and I'm not a huge fan of the sound or feel either. It is good for a harder tone, but I usually don't play that type of music.
