  • How could he tell it was the flood? Because, once more, the flood show their incredible ineptness at piloting anything. Every time they make an entrance, it involves them making a very vague course target and crashing into it.

  • they used a proto-gravemind to drive the ship, or 'brain flood'. Proto-Graveminds are a coagulation of multiple other Flood forms all merged together. It appears that when an advanced task is at hand for the Flood, such as piloting a starship, they will create a Proto-Gravemind to do that task by merging together as many hosts as possible with that knowledge, such as former pilots and officers. If a PG becomes bi enough it will turn into a gravemin.

  • The Truth and Reconciliation was a Covenant CCS-class Battlecruiser (covenant capital ship). The Truth and Reconciliation was the Cruiser that held Captain Jacob Keyes prisoner during the events on Installation 04. The ship was destroyed by a member of the surviving UNSC forces to stop the Flood from escaping Halo. The ship seen in this cutscene was Shadow of Intent. That ship was also blown up by the Master Chief to stop the flood, taking the city with it.
