He just thought that it was the ship's crew fleeing. When he found out they were civilians he regretted it deeply and even thought that he should have been executed for it.

That's how things are in real life, and he can't let the sacrifice of his troops go to waste either. Just cuz you really like sum kid from the enemy camp it doesn't mean that you can just let them live and do whatever. That's why when he had a second chance at life he decided to devote to the Eternal, that way he won't have to kill him and has a higher level of goal to do.

Well in that battle he had with Kira he went against everything he stood for. He always thought it was better to cope with a few losses and live than to get yourself killed for no reason while your life is obviously being spared. He saw the residents of the town he burned as arrogant because they were the people who would "rather be dead". So you can argue that it's not arrogance but even Waltfeld would have seen it as arrogance had he been thinking straight at the time.

Like I just said, its in the heat of battle, he's down to the last few surviving men of his army, and he tells them to retreat and go off to Gibraltar, that's not something an arrogant person would do. He's a soldier for crying out loud, he's there to do his job. And yes while he may be more noble and understanding then most other ZAFT generals and whatnot, he still had to abode by the rules of the military from time to time, and live up to the expectations of his fellow troops ( and lover )
