It can be both ways. In comics Lex created a new body and his brain was transferred into it meaning its the same real Lex only new body. Or a clone. Another way I see it was infact it was a clone but when Lionel asked Darkseid to revive Lex he literally revived Lex in this new body. Maybe body its not the original but perhaps because of Darkseid in mind, spirit and soul it is cuz well its Darkseid hes that powerful. But i prefer the LxO theory meaning its the original Lex just with healed parts

also Lionel said that Lex himself was cloning himself, not that others did that. he even said "there was one thing that Lex was unable to duplicate succesfully.. a heart". he kept saying that Lex himself was doing that, not that someone else was doing it.
in the end it doesn't really matter if the final lex was real or not since he lost his memory anyway

@HumanPenguinBoy maybe because the writers didn't know if Rosenbaum would return or not and wanted to be able to replace him with another actor if he didn't so they made up the clone story for that. in the end they didn't know how to explain all the plot holes so they didn't even try and left it vague.
there are many unanswered questions like why is his hand scarred. (if he's made up of the best parts of clones how come one arm is disfiguered)

the writers should have made it more obvious that it was the real Lex.
I belive the best "proof" is that he still has the small scar on his upper lip. if his head was a clone he wouldn't have that scar

@Scoonertuna he was probably severely injured when the fortress collapsed and because of that it took him a long time to crawl back to his hellicopter (or what other way he arrived there) so most of his body was damaged beyond repair by the cold of the arctic. he managed to escape but then slipped into a coma and his scientists then started to use clone organs to heal him. because he was in a comatose state his spirit was in "limbo" where Clark saw him.
@Scoonertuna that was probably before he slipped into a coma (which may have been medically induced in order to replace his organs). I don't think he was actually in the truck he was probably watching everything from his lab.
the truck contained a clone lex body with a Luthor ring in order to fake his death in case the truck was destroyed. but the real Lex was always in the underground lab.
the lex we saw on screen was the real one since we saw his cold injuries

it was stated that the lex in the truck was a clone, therefore the real one never died. Tess searched the arctic and didn't find his body.
so it's obvious the real one was alive but in bad shape.
Darkseids offer was simply to heal Lex
