Not every digital artifact in a recording is the result of auto-tuning. Since this is a studio recording, there's no reason for it to be auto-tuned. It would be easier to do another take. It's much more likely that the artifact crept in sometime in the process of taking the recording, making this video, and uploading it to YouTube. Do you really think they would release a CD with such an obvious artifact on it? Hayley has a reputation for being flawlessly in tune even live.

@hello21121 Ah, dude, I used to love that game for two reasons: It's the closest I'll probably ever get to scuba diving, and it's just so relaxing. I mean, with most of the games today being shooters, it was nice to have a change. And for a Wii game, it was pretty dang gorgeous.

This doesn't sound anything like Eva Cassidy's "arrangement" though. Besides which, it's clearly from an album, and it's not like she's suddenly going to go "OBTW THIS IS EVA CASSIDY'S VERSION". I just don't get what the big deal is, I guess... it's a song that's been around for centuries and I don't think anyone should get "credit" just for singing different versions of it.
