I would say that the combine is a faction that contains several races that has been modified to better be controlled by the combine master race, that is to say those slug-things.

When the combine invaded the earth they didn't have any humans, trans- or otherwise.

Now they seems to have left most of the occupation to be enforced by the new humans.
