"An isolated flat-topped hill with steep sides, found in landscapes with horizontal strata."
Which were named mesas because they resembled tables.
So Black Mesa is named after the desert environment it's in. And the word mesa was used to described certain geological features.

It's funny how all the dumb fanboys think "DoD"is Day of defeat. Yes Day of Defeat is a game by Valve. But in the context of "DoD contracts" and "federal funds" it is clear to me that they are using it as the acronym for Department of Defense. The fact that Day of Defeat shares the same acronym is just a coincidence.
