Shadow survived the fall, got amnesia in some way (either Eggman gave it to him or the crash did), was saved by Eggman (Eggman sent a robot to save Shadow), and Eggman creates a bunch of Shadow Androids, then tries to convince Shadow that he's just another android. However, Black Doom's return muddles with Eggman's plan, and he ultimately explains the truth (about 4 minutes into the Devil Doom boss battle... yeah, its that hidden).

Anyway, I personally believe it was all set up by Eggman. Eggman found Shadow, wiped out his memory, and created the robots that were quite powerful, but had planned to make Shadow think he was a robot, too, so that he would listen to Eggman. Of course, it backfires (if you go that route in Shadow the Hedgehog). Previously it was delayed because Metal Sonic overthrew Eggman's operation.
