They don't have any choice. It's a very crowded and small city. They rely heavily on imports to supply the population with food. Importing costs money. Not just the importation itself but also tariffs (tax on imports) and other taxes alike. This taxation is not taken out of the importers pocket but instead the consumer. Price is raised to make up for the producers losses spent paying for import costs so they can maintain marginal profits. Simple economics.

National Azabu is a shit. They think their customers are all donkeys. They sell a pack of fruit for the regular price (unreal expensive) in a shelf, and in another shelf they sell the same fruit for a sale price. So they expect you to be very distracted, careless about money, or thinking that the regular one has a better quality and buy it, but in fact they're the same product, same brand and quality. I don't know if it's like this where you shop, but the supermarkets around here tend to completely do away with items that sell out rather than restock them.
