It's not really a 3d board appearing from nowhere..... He's holding the controller, which is what you see at the aforementioned 0:57, as well as at least 5 other parts of the video. Only when you're looking through the monitor do you see the game board. When it glitches like that, it's the computer failing to sync with the controller. My guess is the refresh rate of the program is low, which is why you see the board at all before it recalibrates itself.
Now that is nice. I bet it wouldn't be much more of a stretch to add hand-recognizing tracking, to use someone's flat hand as an axis.. But of course the current tool-kits out there for this stuff, don't support that, yet.. =/ Hopefully someday, I can't wait till we can move beyond marker-tracking. And maybe cheaper HMDs.
