Ya Ali is one of Allah's 99 names, it means the Most High. And, you can call upon Allah with any one of his 99 names so if your intention is to call Allah by saying Ya Ali (Oh Most High One) and NOT the human Ali then it is okay. Infact you can even use it in prayer!
