I've written a soft body physics programming tutorial for XNA (Microsoft's engine for making games). Search for "Intel Havok Skeel" or "Ziggyware Skeel" and you should be able to find it (sorry but I can't post links in comments argh). The article won three prizes in total, including Best Physics Knowledge Base Entry in the Intel Havok Physics Contest. While it is not implemented in a CG platform, the theory and algorithms are applicable to other programs, such as Maya.
I don't have any online tutorials for CG programming though, but a good book to get you started would be Complete Maya Programming by David Gould. It's a great book that teaches you how to write MEL scripts and develop plugins for Maya. As for the actual theory and algorithm behind the programs that you are developing (e.g. cloth sim, muscle system etc), you will probably need to find them in other literature, such as research papers.
