The wooden axe is the default device used as the "wand" for WorldEdit, which apparently your server has.

Left click sets first position, Right click sets second, and you can do slash commands, like "//set stone" (with 2 slashes) which will turn everything in the area between 1st and 2nd position to stone.

This has multiple uses and a comprehensive list can be found from WorldEdit's site.
