well we can always look at it this way... technically the Nanomachines could store that kind of information. So rather than it being spirit and what not the Nanomachines simply interacted with Ocelots own, took them over and implanted the 'saved' memory, emotions, feelings, and what not of Liquid into Ocelot... plus we also have to remember it's Physically impossible yes, but this is a game... And Eva is in MGS3 and 4.

Well, Snake and Big Boss are like father and son somehow (not gonna spoil it for you) but MGS1 is the story where snake infiltrate in Shadow Moses Island to stop some terrorists that are trying to steal Metal Gear Rex. MGS3 is a prequel, the story of how Big Boss got that rank (before he was also rank "Snake")
