The thing is that it doesn't stop radar waves, it just reflects them on the angles, sending them away from the radar. (It reflects less than a normal plane though). But if you have radars all around, or send the waves directly under it, you can still see it. But the predictable flight routes made it possible to try some stuff out.

I think I've also heard that the Serb's managed to find a radio channel the aircraft was using and home in that to shoot it down. Does that sound likely?

Also, logistically, when you park a certain kind of asset in one or two spots, commanders know right away what is where. When you are able to secure a facility like the US military can, the benefits of keeping the planes in one spot outweighs the risks by a large margin.
