The developers were lazy and recycled the same lines from the earlier missions.

They all take place during, or even before the game's storyline. This mission happens after you first escape the data dyne building with Dr. Carrol. The Maian SOS takes place before you first get to Area 51. I'm not too sure when the last special assignment takes place, but it's definitely before you arrived on the planet.

whenever i get to the last room with those two guards in helmets i kill them and then there's an explosion sound and i die, I'm going to try this again, but any idea what happened?

If you were playing on secret agent or higher, the skedar bomb you planted detonated. Keep an eye on the timer on the bottom of the screen and make sure you complete the mission before that timer runs out.

Also, those guys with the magnums also pull N bombs occasionally which can seriously disorient you or even worse, easily incapacitate Cassandra.
