You have to find the submarine team aqua took, then enter the fortress, afterword, groundon and kyogre will fight, Go into the cave of origin with wallace, then finally, go up sky pillar, get rayquaza, he will calm them down, then the qym will be open!

The entire point of him playing the game with low leveling pokemon is to give him a challenge, and to show you can do it. If all your pokemon are level 100, the game isnt that fun.
