the skulls is there because when keyes died (male) dureing when he was mutating into flood mastercheif tryed to get his nerual implants from his skull to save him and fixing it but it was to gruesome to put it in the game so thats y theres skulls in halo3

yes. it happends in all halo games. and yes, if someone is wondering, i know that those big machines are made by forerunners. still makes no sense to me.

This is quite clearly explained in Halo 3. Also, major spoilers.

The Covenant can start their own machines, just no the ones made by the Forerunners. The reason they can't start Forerunner technology is because the Forerunners more-or-less put a Biometric password on it, requiring a Human to touch it. The reason being, as Spark explained in Halo 3, because Humans "are" Forerunner.

I got close to finishing this whole level, but I didn't know what to do. I already took over 3/4 bases, but I found some big Flood thing that was attached to a building that looked like the ones in Valhalla in Halo 3. I tried killing it, but it got back up a couple minutes later, and my 360 was gettin' hot so I saved and quit.
